Phase 2: The Mercy or Kill Choice

If you finish it: You get the Alpha Hide (best armor in the game, +40% swim speed) but the lagoon becomes permanently hostile. Future visits trigger endless waves.
If you call the herd: Use the Gill Tree Conch again. A pod of Orcas arrive and drag the Alpha out to sea. Reward: Orca Totem (use once to clear any water zone of all threats). Plus, sharks in the lagoon become passive for the remainder of your playthrough.

Recommendation for first playthrough: Call the herd. The Orca Totem is invaluable for the next zone (The Sunken Temple).

Hidden objectives / secrets
